This special level increases based on the number of times the trainer actually Mega-evolves a particular Pokémon (Note: this refers to Pokémon, not species. One blastoise will reach level 3 mega-levels and the other will be different).
There are three mega levels you need to reach, each increasing the number of bonuses you receive during and after combat and reducing the mega evolution cooldown of that pokemon.
